v3 is basically the v2go updated based on my experience manufacturing v2go for the Hack a Day fundraiser.
Here's the differences off the top of my head:
The ADC and 3v3 pins are swapped on the I/O header
The LEDs are all aligned at the top for v3
v3 uses the SSOP size PIC chip
v3 has 'correct' ICSP programming pin order (that's why they currently use a different bootloader)
A lot of the traces and vias were resized for v3, but that's just a matter of preference and not due to any deficiencies
v3 doesn't have a pull-down resistor on the switchable power supplies because it's not needed
USB connection is centered on v3
v3 removed tap to the serial connection between the PIC and FTDI chip
FTDI chip uses main 3v3 supply for I/O in v3 instead of the internal regulator
v3 has a 2k pullup resistor on the MOSI pin so it can interface 1-wire without an external resistor
Lots of minor placement and routing changes
If you have a v2go there's no reason to upgrade to v3, they'll both be supported by the same firmware well into the future. When we release the new bootloader, they'll both use the same new bootloader.
