I use KiCad and it spits out a .drl and a NPTH.drl.
I tried sending the .drl files and renaming to .txt and get the error both times.
I ordered a board in December (before the site was changed) and it came back perfect (with plated and NPTH correct)
My second board looks great on the render, but the error worries me.
Will they fix this somewhere in the process?
Should the two files be merged somehow?
Am I even allowed to specify NPTH?

You should merge the two drill files into one. You can do that with gerbv.
It is not necessary to merge the drill files. I also used KiCad, but I did nothing to my files- just zipped them all into one zip file.
There's an option to merge PTH and NPTH in the drill export options:

I personally don't know what will happen if you submit the merged file though. Probably better you have two separate files as then the manufacturer can make the decision themselves, whereelse it maybe harder to un-merge the two files.
