No everyone submits their PCB's using Eaglecad brd formats. Using an on-line gerber viewer to review the pcb is my preference. If you want to give it a go, check out the one at circuitpeople:

so to repeat myself :-)
I normally create large-ish holes etc. on the the board outline (GML) layer. I've not had any problems so far with DPCB doing this.

Welcome to DP
I've not tried this method for mechanical cutouts but you can create your own layers and assign them to gerber outputs:
1. In the Design Technology Settings, from Menu select "Settings -> Design Technology -> Layers Types" and create a new layer type called "Cut-Outs". Make it "non-electrical" and deselect all pads.
2. In "Settings -> Design Technology -> Layers, create a new layer "Cutouts" and select its type as "Cut-Outs" .
3. Create your board cutouts by adding "shapes" to the layout and assigning the shapes (via the shapes properties) to the layer "Cutouts"
4. In "Output -> Manufacturing Plots -> Add Plot -> Gerber", create a new gerber output and select "Cutouts"
When you generate the gerbers there should be an extra file with the shape/cutouts. Check the gerber on http://www.circuitpeople.com

R-Kade Zero + Raspberry Pi Zero = Tiny Video Gaming System
I'd like to share my latest DirtyPCB project:

It's basically a interchangeable mini gaming controller board for the RPi Zero. Being interchangeable it gives the player a choice for their favourite style of play.
